When I took it to the dealership they couldn't figure it out and wrote it off as an intermittent issue.
I ended up taking it to an independent shop (Coast Motorwerke in Huntington Beach) and they knew right away what the issue was. Their remedy was putting a special grease on the tailgate and hatch latches. It did the trick and the noise went away.
